I would probably think twice about it. Does it look like it went bad or just like a factory defect?

It's hard to say without knowing the natural flavor/ color of the pop tarts or the nature of the spots. Pop tarts do not go bad very quickly or easily so you're probably fine. If you are within the expiration date, the I'd say "go for it."
