Definitely the joker. To my knowledge the Joker has been in 6 theatrical movies as the primary antagonist or character (if you include animated movies it’s 25+) and penguin has been in 1 movie as the main antagonist and a pile of other movies but as smaller parts. But if you've only watched Gotham penguin is more popular because he’s in every single episode and he’s arguably the best character in the show, whereas joker is only in a handful of episodes and only a few of them are great.
