In what way did the Kansas-Nebraska act repeal the Missouri compromise? I thought the Missouri compromise only dealt with main and Missouri?

The admission of Missouri and Maine as free and slave states was the immediate impact of the Compromise.  But more important long term was its establishment of a standard for further expansion of slavery.  The Compromise drew a line from the southern border of Missouri and said that in new states above this line, slavery would be illegal, in one's below the line slavery would be legal.
