    I loved the Mayor from Buffy season 3, and Glory from Buffy season 5.  Thrawn from the Timothy Zahn Star Wars novels.  Darth Vader and Palpatine for that matter from Star Wars.  Anubis from Stargate SG-1.  Ba'al from SG-1 as well.

    Grendel, from the Matt Wagner comic of the same name.  My favorite version is Eppy Thatcher, although I love the others as well.  Some of the others may be classified as anti-heroes, and Eppy is borderline, but his terroristic activities do make him fall into the villain camp, IMO.
