Easy! The Bourne Trilogy. It's smart, sexy, funny, and action-packed. The started off with a bang, and finished the series wonderfully. It may not have had the media exposure that Pirates of the Caribbean had, but it was comprised of much better movies overall.
I agree with D M that Indiana Jones, before adding a fourth, was one of the greatest movie trilogies in Hollywood history.

Just because George Lucas screwed up on Episodes 1-3, don't penalize three of the greatest films ever made. Star Wars is the greatest trilogy.
That last movie in "Godfather" was horrible, Coppola's daughter is better behind the camera. POTC ending was ambiguous, leaving the door open to other movies. And "The Matrix", that whole scene with the architect, what was that about? Liked LOTR, but not as much as Star Wars.

Hold on now folks.
4.The Godfather is too long. Each part is about four hours each.
5.The Bourne Triologies are good but the frist two are too complicated at first. You have to see more than one before you understand it.
6. The first two Matrix movies were great but the third had a dissapointing ending.
1. The Lord of the Ring was good in each set. it got better with each movie and had a good endig. Everything was explained perfectly, unlike Matrix and the Bourne movies.
3. Pirates of the Caribean trillogy surprised me. I didn't even think they'd come with a 2nd one but I loved all three. Anyone can enjoy them.
2. Harry Potter, now its not really a trilogy, but these are very very good movies.
7. The Ocean's 11,12,13. Sauve, they are all good, really good, but it got worse with each one. Even though, again, they are all good.

The Bourne trilogy was pretty good. Godfather I and II were awesome (of course), but the third one wasn't up to that standard. For my money the only trilogy that kept getting better and better with each film was the Terminator trilogy. They really made the whole time travel/judgment day scenario play out so it made sense (at least to me.)

The Matrix - Great action, unique premise, astounding special effects, good characters in Laurence Fishburn, and Jada Pinkett Smith and for once Keanu Reves deadpan delivery actually works.

To take Star Wars off the table as an answer leaves the rest of your question invalid and unanswerable.
However I do have to agree with many of the responses. It seems like nobody has enough story left to tell when they get to the third movie of a trilogy.

Pirates of the Carribean 'cause you got three amazingly great actors who make the story awesome!!! it's hilarious like hell and lots of action scenes. the sword fights are pretty cool. the commador (spelling?) Norrington guy is good too. best ever!!!!!lallalalallaaaa! hehe!
