These are all official websites:
http://www4.funimation.com/video/?
http://www.animenewsnetwork.com/video/an%E2%80%A6
http://www.hulu.com/ (It's not exclusively anime, but it has a good selection)

The two big ones are crunchyroll.com and hulu.com
Crunchyroll has more current stuff, and subscribers ($60/yr) get about a dozen simulcasts, posted within an hour of Japanese airing. Additionally, subscribers don't have to deal with lame, loud ads and get 720p feeds for most current stuff. Free selections typically lag the premium be a week, sometimes more if they're not current.
Hulu's collection has been expanding quite a bit, but they have a habit of posting seasons out of order and missing episodes. They've also been playing with their resolution offerings, so you can't always get a 480p feed, and their viewer is buggy.
Other sources include the distributors' websites -- vizanime.com, funimation.com but usually these all end up on the other two sites (and viz uses hulu as their back end). Downside of the distributor sites is there no resolution choices and it may be poor than what's on the other sites. Also, funimation's view has been broken for over a year such that you may need to relad the page many (like 20) times to actually get videos to play.
You should also check out Anime News Network's site:

They index a bunch of what's legally available, but aren't always current. Good place to see what is expiring soon though.

Anime is really hard to find legally on the internet, unless you don't mind commercials.
I hate to say it, but the one's I'm going to list aren't updated that often, and may be behind. Sorry, but if you want to do it legally, there is a price!
Hulu.com has quite a few anime, but usually if the dubbed episodes are newer, you won't find dubbed here.
Funimation.com (They also have a Youtube Channel which you can watch on, but I'm pretty sure the website is more updated.) This is the official websites for many animes.
Viz.com A few more popular animes, such as Bleach and Naruto. Usually the videos are hosted by Hulu, so it doesn't matter much here or there.
If you are willing to walk on the wild side and watch always updated anime, I'd suggest animefreak.tv
Maybe once you finished the episodes on those sites and want to finish the anime, you can go there for a little.

Try
Crunchyroll.com
hulu.com
www4.funimation.com/video/
theanimenetwork.com
http://animenewsnetwork.com/video
adultswim
joost.com
vizanime.com (mostly embed videos from hulu, but nice site layout^^)
All the other sites, such as animefreak or animecrazy, mentioned by the other douchebags are not legal, in fact those sites have tons of annoying ads and popups per page, some even virus, so beware^^

Legal sites that you can watch these on: Hulu.com, Crunchyroll.com, Animeviz.com, Adultswim.com, usually Veoh.com.
Support the anime that you watch for free by watching 1 minute of commercials per entire episode. There is no reason to hurt the anime by watching fansubs when you can watch the show for free, legally(Spread the word). Hope this helps.
