Naval ship hierarchy?

I'm writing a story, and my ship's captain (Lt. Commander Warren), is joined by two higher ranking officers: a trusted Commodore, and a jerk Commander. They both out rank him, but the Commander joins the crew as a gunner and the Commodore volunteers to assist the Lt. Commander.

Does the Lt. Commander retain command of the ship or would the Commodore take over? Or do I have no idea what I'm talking about, and need to rethink this?

Command of any ship ALWAYS is the prerogative of the highest ranking naval officer on board.

So,the Commodore if he wants to exercise command can.
